Although you have to pay something from $40 up, there are PDF to text converters. There are probably also some free converters, but I didn't dig around that far.
 I's surprised that your scanner only has one output format, you might go online to check or reread the documentation. But you can always convert documents. You might lose some formatting, but in most cases it'll be close enough since you're mainly dealing with text.
 2G... I've got 4 16G thumbdrives filled up with not only text but photos as well as a Webshots and a Smugmug site. Won't trust anything to just one computer or backup since thumb drives and online storage is so cheap.

There are free PDF converters available.  I use Cute PDF Writer.  After downloading a document, you have to "print" it to the Cute PDF Writer in your printer selection and it'll do it.  Then it looks like any other pdf file.

This is a standard way to create pdf files, but I believe the request is for a pdf-to-text converter. Note that most professional PDF files actually use 'text' in the file, which can be selected and saved into any text processor - such as Microsoft Word. Some pdf files are simply snapshots of the text, and this is not possible. In that case, scanning the document with a text-recognition program, included with most scanners, is likely the only way to convert to text.

At the risk of beating this subject into the ground . . .
 I found I can make each PDF text searchable with Adobe Acrobat (and probably a 1000 other aps).

Now I'm REALLY happy with this method.
 While I know it's not for everyone, if you're comfortable with the computer, I have to recommend it.

Everything is in one place, I can find each thing I want so easily.
 I see this as the future in that it saves so much paper, weight and space (and stubbed toes)
